 In inter company channel there is an option to choose automatic workflow which will be applicable to all inter company records which will be created from this inter company channel

Auto Workflow in Inter Company Transaction

 In case users create an inter company transaction record manually then there is an option to automatic workflow manually directly in an inter company record.
